Off course they did. Tons of grammar works have been written on this since the time of the Ge’onim. And all traditions except some Ashkenazi traditions have preserved the distinction through the ages. In the Babylonian vowel system they have different symbols.
Todah Judhah for your comment. You are right about the fact that many Israelis do not distinguish between the two Shewas (in certain conditions), but did the scribes distinguish? This is not certain at all.

There are so many things wrong with this, but the most stupid part is: How can you say you are teaching vowels and “forget” to pronounce the shewa naʼ?
